Thanks to all for the advice on what to do with flaps that are out of alignment. I called Zenith and they confirmed that the easiest way to fix it was to create a new piece of nylon on the end rib of one of the two flaps.
I did this by stretching the width of one slot in the required direction until the flaps were both aligned, and then used that as a template to create the new nylon that also lines up with the original rivet holes. All it cost me was a new piece of nylon.
I would be inclined to recommend this as the way to go. Like most people, I took great care to get my torque tube straight (I laid it on a bench to be sure the two arms were lined up) and then get my holes in the right place, etc. With the whole thing put together, the thought of twisting my body around all those cables to re-drill the tube filled me with dread.
