My QB did not have these holes dimpled or countersunk does this cause a problem when finishing?
Can I machine countersink the skins with the longerons riveted?

You definitely want to call Van's (if for nothing else, to notify them of the error).  I don't see how you have much of a choice but to countersink them now.

There is a set of dimple dies that you can get that go in your rivet tool. They work like a pulled rivet.

A pin is put through the center of the back side die and then put through the hole. The front die is put over the pin and then you put the hand rivet pulling tool over the pin.

You then carefully squeeze the two dies together.

This gives you a pretty good dimple that might require s clean up with the counter sink.

While the pop-rivet dimple die set works well in hard to reach areas,
it is not likely to do much where the layer underneath is a longeron
angle. Had to use the pop-rivet dies on the bottom skin of QB fuse for
the six holes or so on each stiffener at the rear before joining
tailcone.
