Like a few others, I discovered that my motor mount doesn't line up perfectly with the undersized guide holes in the fuselage. It's not too bad, but probably a 1/8 - 1/4".

I can pull the mount into alignment with the holes with my fingers. But is it acceptable to pre-load an engine mount like that while mounting it to the structure?

Vans assured me that it was okay to pull it into alignment. In fact, they said what I did was okay - I couldn't get it into alignment, just close enough that all the final holes would be round.
