Will,
I had the same situation (XS fuselage), but found that only the lower horizontal seals caused the problem. I stayed with the original seals on top and on the sides, replaced the lower seals by a thin version: problem solved, the doors close easily.

I set up the doors and they open and close fine...nice tight fit and flush.
Without the seal.
With the seal (without transparency) i have to lean most of my weight down to get the shoot bolts in. This is obviously going to be hard with the windows in and my concern is not engaging the rear bolt by mistake causing the door to depart.
Had anybody had the same problem? I am thinking of finding an alternative seal.
