Had this same issue with my IO-320 with AFP fuel injection controller - the 320 cowl isn't big enough. I had to use the 360 cowl. I guess you don't have the option of swapping it out with Vans now that you've trimmed it (try it on with them ?). You could always break out the fiberglass supplies and re-fabricate the lower portion ...
