Regarding the acceptable tolerance of lightening holes, it would seem to me that the important thing would be to not oversize them, and to have the centers properly aligned. If they are too small there is a weight penalty, but not a structural one, I would think.
As pointed out there is a lot of room for imprecision when using a stick with a slot in it for flanging.
