If you don't want to use the Sharpie markers or something similar, try the Eberhard Faber #705 "Noblot Ink Pencil". Years ago a very experienced aircraft sheet metal man recommended them to me. The lead in the #705s is different from a regular pencil lead, and lacquer thinner removes it very nicely.
Personally, I prefer the Sharpie markers because they make a darker line.
