My drawings show the old style of upper engine mount without BRS, it looks like I need to drill the new one for the 3/8" bolt. Is this correct?
Do I just drill in the center of the box. I just made an x to center it but have not drilled yet?
I am now adjusting the fuselage level, plumb, square etc and it appears that you might be able to make a very small adjustment to the longeron level by drilling a little out of center but I would really feel much better about having this 3/8" hole as close to center as possible.
Does anyone have some photos that detail this a little better. I also need dimensions for the bolts that go to the longeron. I would have liked to have seen this area detailed a little better in the drawings.

Recommend pinging Zenith on this one, so they know more people are wondering about this, and to get the most-current information from them.
In the meantime, here is a diagram somebody sent me:

Were any of the other BRS brackets included in your kit? I got just the triangular engine mount ones, but the diagram also shows ones towards the back, near the baggage area. May have to fabricate those, I'm guessing out of 4130. Or maybe a mountpoint across the main gear instead. Just an idea..

Wow! There are lots of ways to skin a cat! (my daughter's least favorite expression). My BRS mounts are completely different from either of the drawings you posted. I got my drawings from BRS, then sent them back some small revisions for the XL since their drawings were for the non-XL 601.
I have an extra attach point up front and my rear point is on the bottom longerons tied into the step support.
I guess all three ways would work if you needed to pull the red handle.

Scott, Does your front attach point connect with the bottom longeron?
