I should hope that if one turns the MASTER off that everything will turn off.
There are two "mag" switches which kill the "A" & "B" modules on the Rotax, as with the O-200, etc.
My three set of 701 plans don't indicate the need for a second battery.
I'm at the office, not near a 912 at the moment, but maybe a DVD from HomeBuilt Help is in order.
The 912, fresh out of the box, is relatively easy to wire. The biggest problem is that the instructions are translated from German to English and there is some "re-reading" required to grasp the intent of some instructions. For instance, where an English-speaking North American might say, "Torque it to 150 inch-pounds," the instructions may state, "To 150 inch-pounds torque must be applied". Says the same, just isn't the way you are accustomed. That's a poor example, too, and my apologies to all whose mother tounge isn't English!!!
I'd say get the DVD from Jon.

Zed, I don't think you want the engine to shut down
when you kill the master. The purpose of the master
is to remove battery power from the electrical system
in the event of a failure and to provide a safe state
for the electrical system when the plane is not in
use.
The Rotax 912 should NOT quit if you turn your master
off in flight.
