I had the same issue. I just used my Dremel to make enough clearance for the bolt and to allow enough movement to get the right alignment.
The amount of f/g removed was very little.

I am putting the doors on the fuselage and find that the head of the bolts that are cut off to make pins for the hinge are too close to the side and maintain the 1/8" clearance . Has anyone else had this problem? I am thinking 1) shaving the head of the pin (bolt) to maintain the 1/8" clearance, 2) move the hinges laterally slightly for a small offset or 3) shave part of the fiberglass to make room for the head of the bolt.
