Ed,

I'm not sure I completely understand your paperwork problem. Are you dealing with a DAR who has inspected the plane and is going to provide your operating specifications? Or are you referring to the registration for the N number? Is the DAR an FAA person or a designee? I'm just trying to get a better understanding of where you are in the process.
TO answer your question, although I'm not 100% certain, this is my understanding of the rules; your aircraft will be registered as an Experimental - Amateur Built (E-AB). You can't register it as a light sport, since it has been previously registered as E-AB. However, you may operate it under the light sport aircraft rules provided it meets the criteria for LSA as you say it does (weight, engine, prop, etc.) I believe that is what you after anyway.
I just went through the process last year and that is how my paperwork was completed. I'm sure if I erred, someone on the list will let us know.

Just to complete Rick's assessment here - the only reason to operate an LSA-compliant EAB aircraft is as a Sport Pilot. Sport Pilots are not allowed to fly anything other than LSA certificated aircraft or aircraft that meet LSA requirements. Are you a Sport Pilot Ed?

The problem you stated has nothing to do with light sport. The new rule states that to REGISTER an airplane you must have a paper trail to the bill of sale from the manufacturer. Not about airworthiness certification C but registration of the plane. There is another box on the application that says "assembled from miscelanious parts". That one requires no bill of sale. You may have a problem having "checked the wrong box".
