Could this intermittent rough running have to do with choke (enrichener) linkage binding, holding one or both of them slightly off the stop? How about dirt in the carbs? This could be the tiniest bit of dirt in one or both carbs that causes an intermittent problem.

The chokes won't be in play after 3500 and wouldn't affect the high rpm range. To prove it to yourself go up next time and when you are at cruise pull the chokes on and watch what happens. (nothing)
