My rudder pedals became quite stiff to operate lately, so I tried lubricating at the nylon bearing connection but things seemed to go worst.
I am disassembling the brackets from the floor so I could get the nylon bearing out from the torque tube but it just does’nt come out.
From my understanding, these nylon bearing should easily come out of the tube with the bracket attached to them. It reacts like it is well sticked to the tube.
Any idea someone?

From your note, it makes me wonder if the bearings were stuck from the beginning and the pivoting was done at the bolt. If you can get the torque tube out entirely, you might be able to put a long rod into the tube and tap the bearing out. I think what I would to then is use a half inch sanding drum on a dremel and clean out the tube and try again. If that doesn't make the bearing run freely, you might try chucking the bearing in a drill using a bolt and nut and then while spinning it use a file to reduce the outside diameter a bit.

I had that same problem some years ago. The nylon will expand with warmer temperatures and water absorbtion and tend to bind. I did as Lowell suggested and increased the clearances and that took care of the problem.
